If:
1. Your M2TS splitter supports audio pin enumeration (example: Haali doesn't, you have to right-click on their codec icon to choose with audio pin is played for that specific case)
2. You have the right audio codecs to decode the wanted audio streams (example: our full version ship with an AC3 codec, but it doesn't support TrueHD, lossless or DTS)
you should be able to see an "Audio Stream" drop down in the Clips panel that you can select the stream.
If you don't see the dropdown, it is very likely that you don't have the right DShow codecs installed to decode the other tracks in your M2TS file.
As for your 5.1 encoding comment, I can't really help you with not knowning what your problem is (which I suppose isn't related to importing multi-track M2TS files). :) Please feel free to open another thread with it.
